Does any one know if the holes in the side bed are standard for all tacoma truck beds regardless of wether it came with a tonneau cover or not?

No, that’s on the ones with the factory cover only.
This is why you can’t just add an OEM tonneau cover to a 3rd gen that didn’t come with it from factory.
My 2017 OR did not come with a factory tonneau cover and does not have that on the bed rail cap.
